Once upon a time there was a race, which we will call “First Ancestral Race” (FAR). They lived in an unknown world somewhere in the Milky Way and were amazingly intelligent. However, that intelligence wasn’t enough to save their dying planet, and so they decided to take measures to ensure that similar beings would live on elsewhere. For this, they created several progenitors by the name of “Seeds of life” and each had the soul of a FAR individual and was placed within a carrier vessel (called Moon or Egg) and their objective was to create life on a new planet.
Then, formless FAR’s souls boarded in the carrier vessels and waited at the Chamber of Guf, a “storehouse” for unborn souls that would await rebirth on another world. Every single being that emerged from a Seed of Life would be a reincarnated individual of the First Ancestral Race.

There were two types of Seeds of Life: Fruit of life (let’s call it Adam), whose progeny would gain vast physical powers and strength, and the Fruit of Knowledge (let’s call it Lilith), whose offspring would master scientific knowledge and developed civilization.
Planets where Lilith-like Seeds landed, culminated with intelligent beings who built civilization (such as ourselves, humans), and planets where Adam-like Seeds landed, creatures like Angels (who are super powerful and humans can’t really understand, though they are 99,89% similar to humans) would emerge.

If a creature possessed both of these halves, it would possess power on-par with that of the First Ancestral Race, and it’d be consider – in human’s eyes – God. However, such could not happen.
In a planet, there could only be one Seed of Life and to ensure this, to the vessel they added Spear of Longinus, capable of immobilizing God-like beings and that Spears are technically alive and are even said to have wills of their own, in order to ensure FAR’s plans would follow.

Earth was a very special case. Adam arrived on Earth within the White Moon to fill the planet with its descendants, the Angels, but before that happened, Lilith’s Black Moon transport accidentally crashed onto Earth. When this happened, an accident known as “The First Impact” occurred, and the huge amount of fragments created as well part of Lilith’s vessel Black Moon , fused together and formed the Moon. However, during this Lilith’s Spear of Longinus was destroyed and therefore it could not be used against Lilith.
This left Adam’s Spear the only functional Spear on Earth and so Adam was put into a “coma” by it, leaving Earth for Lilith to populate, instead of Angels. Lilith then spread her blood (let’s call it LCL) through Earth and from this our little planet and the life in it was born: every single living being on Earth is, then, Lilith’s progeny. The Lilin.

Before Second Impact (we will talk about it in a second), a mysterious organization named Seele (that is pretty much the true puppet master behind world organizations such as Nerv and United Nations) found Lilith and her vessel Black Moon and built headquarters (Nerv) around its position and kept Lilith there, crucified to a giant cross.

After a while, Adam was also discovered and Seele proceeded to create the “Contact Experiment” which happened 15 years ago. This experiment involved a human and Adam and played the role in the initiation of the Second Impact – they fused DNA from a human donor with Adam and from this experiment not only the Second Impact followed, but they created the being Tabris (which they called Kaworu Nagisa).

At the Contact, Adam manifested an Anti A.T.Field in order to exterminate all life, including the microorganisms, and opened the Doors of Guf of his Moon, which means he reawakened and was attempting to reclaim the Earth. The team that was working with Adam tried to subdue it with Adam’s Spear of Longinus, but they were only partially successful and caused the being to self-destruct. The worldwide annihilation of Lilith-based life was averted, but not without cost: a global calamity known as Second Impact.
However, the being didn’t fully destroy itself: it reverted back into an embryonic stage and its soul was separated from its body and implemented on Tabris who became its vessel and was meant to join Adam again, one day.

Before we go any further, it’s necessary to explain what an A.T.Field is. This field is produced by the soul of a life form. All organisms derived from the LCL of Lilith require an A.T. Field (and hence a soul) in order to maintain physical integrity. An Anti A.T.Field will destroy the A.T.Field, thus destroying the body of the life form it hits and rendering it back to the gooey stage of LCL. Angels also have this A.T.Field, for they have a soul (which belongs to a FAR individual), but their soul is different from a Human’s, hence why their fields are stronger. It’s to note that in Evangelion canon “souls” can and ARE manipulated through technology.

So, after Second Impact, more experiments followed, this time on Lilith, which they allowed to grow just enough before it could initiate Instrumentality (we will explain this later on) and then impaled it with Spear of Longinus that once belonged to Adam. Like this, Lilith would be able to initiate the Third Impact as soon as all components needed were set in place. Meantime, Adam’s embryo and Tabris was kept in order to create more Evangelions, however a lot of people had a lot of plans for the poor fellow.

Using Lilith’s LCL and clones of Adam, Seele and Nerv created Evangelion Units. Eva-01 was the only one to be a clone of Lilith created with Yui Ikari’s soul, whom turned into LCL and was locked inside Eva’s core. Eva-02, a clone of Adam, was created with the soul of Kyoko Zeppelin Soryu, however, her soul wasn’t completely absorbed and this drove her to madness and suicide (leaving Asuka motherless). This explains that Evangelion’s A.T. Fields are actually generated by the human soul contained within the Eva.

It’s unknown how Adam kept producing its children, and there are many theories regarding it. The only thing we know is that it kept doing it and angels started to show up 15 years after the Second Impact. Adam’s last child, Tabris, is the result of an experiment in which Human genes were fused into Adam. I would rather not get into Angel’s nature and physiology, however some seem to be sentient, and their wish seems to be to go back to Adam (which is an embryo for the time being), to destroy Lilith or to do nothing at all.

Regarding Nerv, we know it’s controlled by the United Nations, which are controlled by Seele. Nerv's official purpose is to defend mankind against the Angels, to stop them from initiating a Third Impact, through use of the Evangelions, which they constructed. However, Nerv's actual and secret goal is to carry out the Human Instrumentality Project: the forced evolution of humanity through bringing the Third Impact under their own control, by fusing Adam and Lilith and therefore becoming Gods themselves.
Basically, Human Instrumentality Project would lead to all Lilin souls (from all the organisms created by Lilith’s LCL aka the whole living world except the Angels) to be gathered into Lilith’s Moon and united as one being. This would create an existence where nobody existed singularly, but merely as part of the whole. In Instrumentality, the flaws in every living being would be complemented by the strengths in others, thus erasing the insecurities in people's hearts. It’d be, described by Rei, “true Paradise”. No one would perish and everyone would understand everyone, there would be no hatred and no confusion.
But we all know everyone in this anime -but the kids- have their own agendas and vendettas so the Third Impact is desired by many but under different circumstances. I will not explain each planning that characters made, but I’ll let you know how the actual third impact went.

During the End of Evangelion, a ritual goes on lead by the Mass Produced Evangelions (made by Seele to carry out their own version of the Third Impact, but again, nothing goes as plan). I will not explain how it went for there is no necessity, but it was quite psychotic and when I was a kid I didn’t get a thing of what was going on. In the end, the Evengelions produce an A.T.Field causing a giant explosion in order to expose Lilith’s moon that would accept all the Lilin souls.
Meanwhile, Gendo Ikari fuses Adam’s embryo with Rei (who is like Kawory Nagisa, and a carrier of Lilith’s soul) thus achieving the "forbidden union of Adam and Lilith".
After assimilating Adam, Lilith begins to merge with Eva-01 and inside it was Shinji. During this process, Shinji's states, "Nobody cares whether I exist or not... Nothing will change. So, everybody just die." This wish seems to manifest itself into reality, as Adam/Lilith proceeds to create an Anti A.T. Field which spreads across the globe, reverting all Lilith-based lifeforms into LCL. The liberated souls of humanity are gathered by Lilith and funneled into the Black Moon (her "Egg" and her vessel). When this process is completed, Instrumentality begins.

However, Shinji Ikari ultimately rejects Instrumentality, and the Black Moon is destroyed, dissipating the souls back across the Earth and into the oceans. Lilith's body falls apart and descends to Earth, and she apparently dies. All disembodied individuals are left with the option of recreating their bodies and returning to a life in the physical world, regardless of the pain it would inevitably entail. Whoever has to will to return, can do so.
Shinji, and later Asuka, return to the vicinity of Hakone, but the fate of everyone else is left open.
